It's like baking a cake. Change the ingredients and it becomes something different. Did they different cake always exist, and the ingredients brought the cake to this realization? I say no, it's just different chemical makeup.

Not by use of the brain, by use of consciousness. Your last statement implies that consciousness is restricted to the brain.
All physical matter is a subset of consciousness, that includes the body. The act of observation snaps this place into existence, and hence, the brain is simply the physical vehicle in which thoughts are translated into the physical.
The electrochemical impulses are not the thought itself, they are the physical manifestation of the energy/thought, which link the mind to the body.
