I am sorry you have experienced a type of psychosis such as a kundalini crisis.
In my opinion we do not experience the energy centers in a linear fashion because Life doesn't happen in a linear fashion per se. Clearing them is not always linear either. We can balance and clear as we experience life or through life experience. Each experience is taken into consideration, meditated upon or contemplated upon that it could reach maximum understanding, acceptance or forgiveness. Turning our eye to each experience will assist with clearing blockages, then review of the experience in quiet time such as meditation. This is why Ra says it is well for us to utilize meditation for processing catalyst.
The Keywords you listed do not really correlate to the energy centers or rather, these do not seem to fall into the category of the energy centers in the way you have listed them; a simple read of the material once more will help (I think).

This is the only way we can be here or anywhere; Astral Light. It is with us always no matter if we acknowledge it or not. These two meet at whatever the allowance of travel they are afforded through the energy centers according to our work therein. This is why I said, pulling Astral Light through the energy centers that are not properly prepared can have devastating effects not only on the mind but the Astral body.
There IS NO material substance here. There is only light, Astral Light, a concentration or focusing and then moving in patterns to form various shapes and so forth. I think you mention something about material substance or something.
The material world is a way to explain something but by no means is there something outside of the mind of God or The Creator that is creating all these shapes that seem to be solid. This is the great paradox. And this is why it is so difficult for humans to understand that the object the hold in their hand is not solid, however, it is nothing more than light (kind of hard to ascertain when you hold a pear but in Reality it is Light). There are reasons for this but I think most of us know why we cannot see this miraculous wonder before our eyes in third density. For one thing we chose to be here and here is where the veil is. We cannot get around that veil for sometime and even with loads and loads of work (the adept), and even though we can pierce a decent amount; we cannot deny that it is here and that we must work with it and not deny its existence. Hence the words, there is no understanding in 3rd density.

Manifestation in the physical realm (a human being) is sort of encased in a circle, a womb and so is the Universe. Let's just say, to make it simple, there is a lot that goes into manifestation. A lot. I could go on and on about geometric shapes and their meanings. Each has it's own meaning and each has it's own energy. It is far too big a subject to cover here. We use these shapes for all sorts of practices and even here, in the material world, we use it to measure just as The Creator has weighed and measured all things. But anyhow.
I love the Ra Material. It is the only material that can help lead one straight to the truth but...unfortunately, it only covers so much. The rest you will have to find in your seeking from other fairly pure information or schools. Nothing is pure 100% on the earth due to the mess we now find ourselves in and have been in. Most of humanity is stuck in the orange ray (primarily) while Our Earth, Our Mother, moves toward 4th density positive and is currently in 4th density positive vibration which already causes multiple poo-poos with human beings (especially Wanderers). So, if The Material is nearly a pure channel you can imagine our personal writings how they must seem (mine included). This is why we are responsible for putting our words out there. If we have been taught something, realized it, and have put it to the test in our deeds (tried and tested it), we should by all means share it, but still, we must caution our fellow seekers especially when we work with Light. Or perhaps, depending on the nature, not share it at all because of the dangers involved. Idk. That is up to us I guess. Our words are like casting spells in a way. Lol. I know I keep screaming that we are not in 4th density. We are not. Can we experience 4th density, yes we can hit that blissful state where we realize that we are all connected, but for most of us, it is but fleeting and does not stay for long. Therefore, the mantra you speak, makes little sense to those who continually suffer because to them nothing is well, all is a big huge mess both physically and emotionally. This mantra doesn't make it better the more we hear it, but rather, one must go through the steps of healing before it can begin to say ALL IS WELL. It may have to repeated ten thousand times a day for the rest of the entity's incarnation because it has selected a life that contains a gigantic bag of coal instead of diamonds (which is equally hard to carry btw).
We are in 3rd density. We cannot know we are The Creator by repeating words. This comes through loads and loads of work both interior and exterior work. And to know that, working with the energy centers, depending on the trauma, could take years upon years and it is not always linear just as experience is not.
The path of the Adept is very time consuming, and very hard work with loads of nuances that are not covered in the Material. It would have been covered if the contact would not have ended I am sure. But you can see nearing the end of the contact one of the practices involved in adepthood. And these practices literally eat up your nights and days which are "gladly and joyfully" sacrificed for The Path. There is very little life that resembles typical 3rd density life any longer. Most people that are on this Path, have no 3rd density life per se. They no longer hang out with friends, shop, and do all those 3rd density fluffy things. They dedicate their life to humanity which is literally night (all through their sleep) and day (at nearly every single turn); between prayer and ritual and study, then doing, they live and breathe this endeavor. Same with the black adept. It goes far beyond the initiated and discipleship. Like I said, the Material could not cover every small detail concerning this.
I cannot type anymore lol. I have studying to do. But look, You seem to have a good amount of knowledge just as many do here. This Material has to be read then read again especially concerning the energy centers. Trust me, even the stuff you find on the internet sucks because of containing crazy distortions. And some of these people are famous new age teachers (ugh). Again, this topic has been covered once before and there is some excellent information given by very wise members of this forum. You should check it out and maybe read the Material again and change a few things in your teach/learning.
Our teach/learning starts with ourselves and we are always eager to share because we are filled with joy. But, when we learn something it is best to try this practice at length before sharing (this is wisdom; remaining somewhat silent in our work).
