Yes, actually, dyed stones are quite common and in my experience it is metaphysically "damaging" to the stone because it interrupts the crystalline structure.
However, there are lots of cases of stones changing or losing colour from various things. One thing about using a stone in meditation like that is that your body is producing both heat and an electrical charge which can affect the structure of the stone if there is enough energy put in to it. I have a friend who would shatter hematite rings every time he used them practicing with his energy.
I believe there is actually a process of heat whereby amethyst can be artifically made from another type of quartz crystal, so maybe you had one of those and your own charge affected the structure. Amethyst is really just a type of quartz so it is hard to say. Brittany on here has a number of smokey quartz which used to be almost black and are gradually becoming white of their own accord it seems.
Hard to say, but it is interesting when it happens! I notice after working with one clear quartz I have that it seems to be getting more complex with its internal facets.
