I could possibly write a script to create something like this in the 3D program Maya, if that would be helpful. Unfortunately the major roadblock for me is not having enough time.. 
Looks like a fun project. When you say you would like it to be 3D though, what do you mean? An array of 3D spheres may not look much like the illustration above.
